Repurposing Data Standardsand Knowledge Base
Mechanism-based repurposing integrates heterogeneous data on drugs, targets, and diseases, often scattered across multiple databases using different nomenclature.Numerous computational tools are used to identify disease modules and to prioritize drugs for specific indicationsencompassing different data, methods and strategies without adhering to widely accepted standards
EXPLORING THE BIGGER PICTURE
To address these challenges, in the context of REPO4EU project, we have conducted a systematic review effort of about 400 publications
and identified valuable resources and relevant strategies for in silico mechanistic drug repurposing.
Based on the insights gained through this comprehensive effort, we propose NeDRexDB, BioPAX (Level3) and Nextflow (DSL2) as part of our core toolkit.
NeDRexDB
A harmonised and standardised integrated data resource
BioPAX
The standard format for representing disease modules
Nextflow
The standard tool to describe computational workflows
SETTING UP A KNOWLEDGE BASE
We have developed a comprehensive Knowledge Base building on the NeDRexDB to support in silico drug repurposing efforts. The REPO4EU enriched NeDRexDB extends
the original resource with data from COSMIC, NCG, Intogen, Orphanet, and Open Targets and is updated regularly as major releases or data sources emerge.
Through this Knowledge Base, we provide platform users with the necessary data resources for mechanism-based drug repurposing and keeping track of advancements in the field.
The publicly available subset of the data can be accessed in a unified and standardised way via the link below.
